Did you use Bootswatch compatible with the Bootstrap 2.2.2 version? web2py is still at Bootstrap 2.2.2 ATM.
Older Bootswatch versions are available for download from their site. Or you could update the rest of the Bootstrap included with web2py to 2.3.1 and see if this also solves the issue. Anyway, I suggest making sure Bootstrap and Bootswatch are on the same version before troubleshooting further. I find the main menu behaviour a bit flaky on mobile when deep submenus are used. So your problem might be related to something else, not just conflicting lib versions.
