IIRC, you can configure the settings in HKEY_CURRENT_USER\Software\ORL\VNCHooks\Application_Prefs
I'm not sure of a problem per se; I do know that the file VNCHooks_Settings.reg which is copied to the VNC folder during server setup will install some default settings which tweak common applications such as the explorer if you merge it with your registry.
