Are you sure you can't fix the problem entirely on the NT machine, i.e., without the intervention of another machine using VNC to poke the buttons on the NT machine?
I suppose it's possible that ScriptIt, a free utility from Microsoft, could solve your problem without VNC's intervention. At the risk of incorrectly branding myself as a Windows promoter, your "stupid Windows" comment seems to be misplaced. It seems like the real problem is not Windows but rather the "stupid certain software that runs on NT". After all, that's the software 1) with the dying processes, 2) that puts up a modal dialog box that it insists a blood-pumping-air-breather acknowledge.
