I think this problem is not related to VNC but to the X Window System
itself.
There are two separate clipboards in X, one is used by the basic X
applications like xterm (built upon basic set of X widgets), the other is
generally used by the more "visually advanced" applications built upon
Motif, KDE, Gnome or something similar. Usually i use the "xclipboard"
program to exchange data between these two clipboards.
(An additional nice feature of having "xclipboard" running is that it gives
you multiple clipboards... :-))
