Paul, It sounds like your system isn't powering up the graphics card at all, when it comes out of standby via WOL, until it sees an input event. I've seen this problem once before on a test system of ours (which actually failed to active the graphics card even if you moved the mouse or pressed a key) and found that enabling Power-On Self Test when activated by Wake-On-LAN/coming out of standby mode fixed it.
It may be, however, that we need to explicitely have VNC Server tell Windows to power up the graphics card and monitor when a connection arrives in order to have this work.
