Tim, The fact that the colours are only wrong for certain parts of the CATIA window and not for others suggests some sort of issue with CATIA not handling some visuals and/or pixel formats correctly.
It may be worth running xdpyinfo on an X server on which CATIA displays correctly, and on an VNC X server and checking which pixel depths the two support - perhaps CATIA requires a depth not normally supported by VNC server.
