There has been issues with cloud sync for sure.
I have it backing up my iPod Touch, which I use for the bulk of my reading, but 
do not have it turned on in my iPhone as I do not need to jump back and forth 
in the same book between devices.
If I want a book on my iPhone, I can down load it again rather than deal with 
the iCloud sync.

But, if you want your library available on both devices so you can pick up in 
the same place in a book on the other device, then I think you may run into 
issues but maybe it is getting better or will soon.

a problem. I think the instructions for the iCloud sync say something about 
needing to have an empty library on a device but I don't remember. Frankly, 
while cloud sync with something I was so looking forward to, I have had nothing 
but problems, big ones, ever since  that feature
