Ah, I figured it out not long after I sent this message. I used the F6
key to get into an area I hadn't seen before, and I checked the sync
entire library radio button. Now all of the albums I have checked are
syncing.

it just fine. Encrypted backups work just fine, and I'm able to
transfer purchases without a problem.
in iTunes, I went into the songs view, selected everything and then
used the context menu to unchecked everything. I then switched to the
album view and checked an album I wanted to sync. Note I have a 16G
iPhone 4S, and I have more music than will fit on my iPhone. This is
OK, since I don't want all of my music on my iPhone anyway.
I click the iPhone button and check my sync settings by just tabbing
through everything.
* I have automatically sync unchecked.
* I also have sync over wifi unchecked.
* Sync only checked songs and videos is checked.
* Prefer standard definition videos is unchecked.
* Convert higher bit rate songs is unchecked.
* Manually manage music and videos is unchecked.
When I click on the sync button, the sync only takes a few seconds,
and the only thing that is synced is a ring tone. The album that I had
checked is not synced.
I've Google around for solutions, and I haven't come up with anything.
I've tried a bunch of the usual trouble shooting steps, such as
rebooting my PC and my iPhone, checking and unchecking buttons in
iTunes, and I haven't found anything that works. I'm at my whits end,
and I'm hoping someone will have a suggestion! Thanks everyone, I'm
sure it's something stupid, but I know I've done this in the past.
