rsync ~vpopmail/domains but have it ignore any directory with "Maildir" in the name. That way you won't be syncing gigabytes of email.
As Rick mentioned, mirror the /var/qmail/control/* and /var/qmail/ users/* files, *except* for /var/qmail/control/virtualdomains.
