You could add the domain with vadddomain. Then
move the ~vpopmail/users/* to the virtual domain.
Then edit the vpasswd (if you are using cdb) to
adjust the paths.

Then edit /var/qmail/users/assign and remove all
the individual user entries. It will be covered
by the main entry for the domain.

Then run /var/qmail/bin/qmail-newu to rebuild
your /var/qmail/users/cdb file (from the assign file)
