I was just trying zeppelin-0.6.1 default tutorial notebook. At first it gave me 'interpreter md not found error'. I could see that all interpreters were selected as blue already! I unchecked em all and selected back and save and then it started running. I think its a bug but just wanted to confirm here. Also next time when I unselect md and save and try to run %md it says 'prefix not found' instead of 'interpreter md not found'. I think bigger issue is inconsistent behavior in managing interpreter state. Which in turns causes individual paragraphs to behave abnormally. for example I also found that next paragraph "Load data into table" was outputting code as a report without linebreaks during this testing.
