So, both <filter> and <filter-mapping> in WEB-INF/web.xml do not work
with SSO, right?

This is probably going to come down to the ordering of operations that
are required to make both SSO and Waffle work properly. Perhaps the
Waffle integration needs to be implemented as a Valve and not as a Filter?
