You would have to know all the security options to define in the policy file that apply to jackrabbit, in order to run it with the security manager turned on

based on one of the error messages you mentioned :
check the file /etc/default/tomcat6, and see if it enables the Java
security manager. If it does, set it to "NO", restart Tomcat and try
again.
