I've never seen Tomcat act funny like this all by itself, but I have heard folks who use Eclipse say they sometimes experience strangeness due to Eclipse re-writing configurations for them during development and testing. Try doing a clean re-deployment of everything and see if that helps. Sorry, I don't know a lot about Eclipse webapp development, so I can't help with the specifics.
