2 possibilities. Either your IE is configured to refuse javascript from the "internet area" and so you need to check your IE configuration, Either your java script is playing with the urls and badly handles the ;JESSIONID=xxxxxxx that tomcat add to your url if they have been made using J2EE compliant url building code. Appart from the JSESSIONID, tomcat should not alter in any way your queries.
