Could you give the host another name and set up a separate virtual host for your standby Sakai instance? The Host container seems to be the only one that defines deployOnStartup. This separation might have other minor benefits.
What happens when you place the application outside of appBase, create an explicit Context (PATH.xml) with docBase pointing to it, and flip the Context file into/out of $CATALINA_HOME/config/Catalina/localhost ?
