Instaled both Sun's JDK, and the official distribution of Tomcat over the weekend... All is working well now. (No more class def found exceptions, no more Gtk-WARNING's). It seems that both the repackaged 3rd party Tomcat, the GNU JDK, and the Sun JDK that was preloaded on my server were all broken.
