I am pretty sure this won't be a native issue. It is almost certainly a windows file locking issue. Due to the way one of the libraries (Xerces? - I can't remember the details) opens files Windows locks the files and they stay that way until the JVM shuts down. This causes issues with undeploy (the files can't be deleted, subsequent deploys fail etc). Linux does not have the locking problem. Tomcat includes optional features to work around these issues.
