I much prefer to put them in the same folder.

The good old Layout.tml problem.
There are two files:
1. Layout.java - goes in the src\main\java\MyApp\components folder.
2. Layout.tml - goes in the src\main\resources\MyApp\components
folder.
So there are two different folder for one component. Did you do this?
