AFAIK the BAYES_* scores are just made-up - although it is true that the autogenerated scores are affected by them. For me scoring BAYES_99 above 5 is a much more conservative approach than writing a lot of custom rules to combine with BAYES_99 at 3.5. It depends on your Bayes results.
