Now I have compiled Spamassassin version 3.3.1 from source and installed it at a custom location.

only freebsd and gentoo does this. the custom lokation is always /usr/local

where non custom is /usr

How can I load my compiled Spamassassin 3.3.1 to the original 'amavisd-new' so that it skips the old version and takes the new version

did you compile this aswell ?, if your os is not compile from source then dont try this at home :=)

how did you compile ?, what os is you on ?

windows ?
linux ? (what distro)
