If the processing is that difficult you might consider to save a copy of every incoming mail (before filters) and later look up some ID in case of training as spam/ham.

I use CRM114 which does that. For later training I look up the Cache-IDs of spam/ham mails, find their cached originals, and use the unmodified originals for sa-learn.
