FWIW and for the benefit of anyone who might come across this later...

Setting custom scores and rules as mentioned in the OP is entirely fine.
There's nothing bad about that file name, any .cf file in your site
config dir works and overwrites previously set values. See the section
Configuration Files in man spamassassin for more details.

There's nothing special about local.cf other than its mere existence by
default.


In the interest of LuKreme, and since he didn't clarify his (wrong)
claim, I'll just assume he mis-read the "90" prefix as the file
belonging to the default configuration -- which indeed would be bad to
edit.
