I would suggest you first try to fix this problem before looking at anything else. It seems an SA upgrade was not performed properly, and you have multiple versions of SA installed simultaneously and somehow explicitly configured to use incorrect configuration files or directories, or for some other reason you have multiple different versions of SA all installed together and interfering with each other.
You may need to completely uninstall all your SA files (except your local config files) and reinstall the current version from scratch to properly clean things up.
