All the SOGoUsersSource are available to SOGo. I don't think you need to define different SOGoUsersSources for Samba vs. the other clients, but you can if you want to.

It would appear that you simply want to exclude some users from Samba. If that is the case, then do that in the Samba config. Please someone correct me if I am wrong.

I have used Samba authenticating against LDAP. I assume this is how you are using Samba. I suppose you'd want some attribute or ou to define your Samba users. When doing your LDAP lookup from Samba, you'll need to filter by that attribute or have that ou as your base.

Then for the SOGoUsersSource, make sure you have all your users included - whether that means multiple SOGoUsersSources to include different ou or via another method is up to you. BTW, it seems like filters on SOGoUsersSources do not work. (Bug report submitted.)
