You're supposed to be able to add a file to /home/sogo/GNUstep/Libraries
and it will take precedence over the /usr/lib/GNUstep file, but I've
never gotten that to work.
On Ubuntu, I used a dpkg-divert to prevent the package from reinstalling
over the file in question (sogo-logo.png). You could try that if you're
using apt-based installation. Of course, if something breaks during an
upgrade due to some bit of CSS being added to the file, you'll likely
have to go in and change your hacked CSS.

every time I update SOGo through Yum I loose all modifications I did to the
SOGo skin. Would it be complicated to define in GNUstep conf file one or more
custom stylesheets to load? This would allow to load external theme overrides
without hacking the base css.
Add an Alias directive to your apache configuration file ... ;)
