Well if you say that you stopped the VM and it is not hibernated then the reason is most likely the Fast Startup feature of Windows. You can temporarily enforce shutdown if you hold 'Shift' key when you select 'Shutdown'. If you want to disable Fast Startup then I suggest you search the web. There are plenty of manuals covering that based on the Windows version.
