You can create your own Checkstyle configuration file so it only flags Javadoc problems to reduce the noise, and not use the default config.
I actually decided to just stop using tabs as a result of Checkstyle, and updated all my code... Went from like 3200 warnings to well under 1k ;-) Like I said before, your other option is to make a new reporting plugin based on the Javadoc verbose output.
