I think this has been fixed in CVS - check closed issues in JIRA relating to
JXR - there was definitely a NPE fix.
The only thing I can think of that might help is to add ${basedir}/... To
your sourceDirectory attribute (also not required in CVS, but will help with
b10).
IS your POM sourceDirectory src or ${basedir}/src?

FYI, my build.properties has the following properties overridden:
maven.home.local=/projects
project.home=/projects/myproject maven.build.dir=${project.home}/target
maven.build.src=${project.home}/src/java
maven.build.conf=${project.home}/build/script
maven.repo.local=${maven.home.local}/_maven/repository
maven.plugin.unpacked.dir=${maven.home.local}/_maven/plugins
