Well you must be doing something different that allows you to do that.
I read my mail directly from /var/spool/mail/<user>.  And I have the
following line in /etc/aliases:

  # Person who should get root's mail
  root:           <user>

What do you do to get claws-mail read your mailbox?  Just point to
/var/spool/mail/<user>?
