So you have other F16 systems that do not exhibit this bahavior, and from what you can tell all the settings are the same between both? That is strange.
By chance, are you seeing any repainting issues in any other applications? You might try a different terminal program and see if it has a similar issue. You may need to install a terminal program with yum.
