You keep referring to "damage" without giving any details. What sort of damage is it? RPM itself offers features that can verify integrity of any or all installed packages. That way you can learn about files that have been modified and may need to be reinstalled. Additionally, you could install and run an intrusion detector like AIDE that would perform file verification based on its own database files, which you could also transfer to a place safer than your harddisk. However, depending on what "damage" you refer to, it may take considerable effort to repair it.
