Thunderbird should be using the system settings.
Assuming you're using Gnome, check in Settings->Apps->Default apps. If
it says Firefox for Web, then try switching it to something else, then
back to Firefox and see if that helps. Also make sure you don't have a
firefox-wayland package still hanging around.
