Don't know about java apps, but for wine this is what I've done on 
my machines.

wine winecfg

Click on Graphics
Change Screen Resolution to higher number

Default 96 dpi is too small, 120 dpi or 144 dpi work for me.
You might have to see what setting works best for you.
