It maybe systemd waiting for a user session to close down.
You can see what services systemd is waiting on by pressing ESC when you
are in shutdown to remove the splash screen and see the console messages.

There should also be logs in the journal from when you started the reboot till 
it
finally did reboot that may explain what is stuck shutting down.

There is also a timeout that you can set for how long to wait for user services 
to
stop. Look in /etc/systemd/user.conf and /etc/systemd/system.conf for timeouts.
