If you go into the Gnome mouse configuration, do you have tap-to-click turned on for the touchpad? For right-click, are you trying to click on a certain spot or are you using two fingers? The multi-finger right and middle click work for me on the laptops I use. If you have it turned on and it still doesn't work, then file a bug on libinput and see what they suggest.
