Sure, if you have a mail client that's a bastard to selectively quote, or won't let you edit the reply, it will probably be preferable than posting a large message with a tiny response. But, generally speaking, make your reply understandable as a stand- alone message. The other option when quoting is technically hard to do, is to paraphrase the questions you're responding to in your reply.
