I just realized that I've missed the error message that pops up each
time Evolution fails to filter a message. It says:

"Error while Retrieving message '19585' in INBOX.
Execution of filter 'Junk check' failed: Empty cache file: /home/user/.
cache/evolution/mail/1451501533.3417.4@host/folders/INBOX/cur/1a/19585"

At the same time the following is logged

evolution.desktop[3257]: (evolution:3257): camel-WARNING **: Error in
execution: Failed to retrieve message
