I just tried it with 4 nested levels of directories, each with about 40 
data files. I just had it make the .iso file which I then loop mounted 
and verified that it was OK. No options to set, it just worked.

Which version of Fedora / K3B are you running?  Do you have 130,000 data 
files or 130KB of data?
