Dana, Not sure about the old merge script, but with the new one used for GitHub PRs it tracks the branches you choose to commit to and can update the JIRA automatically, tagging the appropriate fix versions. So from now on, the appropriate JIRA queries for issues with, e.g., fix version 0.9.0.1 but not 0.9.1.0, should give you the results you're looking for (although I would think that committing changes only to a release branch and not to trunk should be very unusual...).
