It really depends on what you prefer to maintain. It is pretty-much equivalent in terms of performance. If you have only one instance, then you get a shared idle server pool, which could save a little memory. But with two instances, you can tailor the necessary modules for each server, which could save memory as well. Two instances is probably a little more resilient, in that bringing down one (accidentally or deliberately) will not affect the other. But it is probably a little more of a hassel to configure.
