Have you tried using the options for the configure script?

  --with-cppunit-prefix=PFX   Prefix where CppUnit is installed
(optional)
  --with-cppunit-exec-prefix=PFX  Exec prefix where CppUnit is installed
(optional)


./configure --help will show you all the options
