Wow, i've wasted so much time. Moving all my stuff to /opt/tomcat/.guacamole fixed everything. Also i think the configuration web page: https://guacamole.incubator.apache.org/doc/gug/configuring-guacamole.html should mention that all of these files must be manually created, i was under the impression for a while that these were auto-generated.
