Ben, If you have access to a business-license you could use "script profiling" on a small but representative sample of your data and see where the bottlenecks are. If you find any you could try to optimize that part.
"script profiling" adds its own overhead to the processing time (roughly doubles it) but if you keep the sample small it is well worth it in my experience.
