Some more information on this: When I have alpha blurring enabled in Compiz (without even using it for the window decorations!), the window menu button really often does not show the menu when clicked. After disabling the blur effect, the problem still exists, but not as often as before. WTF? ;)
And btw, for me it also happens with Metacity and Compositing enabled, though it's not as as bad.
