Mystery deepens. i had a spare partition so I tried a clean install. It worked! So I turned on the proprietary FGLRX driver. It (setting monitors to be non-mirror) stopped working. So I removed the driver in Administration->Additional Drivers. It worked again.
Thinking I was onto something I booted back to the upgraded partition. I tried to remove the driver. I could not do so. It through some bogus error. When I hit remove again it reinstalled it! Another bug.
