The same libglx.so is loaded in both cases. It's very unlikely that the change in performance is due to libglx being specified in xorg.conf or not. Just in case, I tried it but I can't reproduce this effect here.
Are there any other differences between your test configurations? One thing that has a big influence on 3D performance is desktop effects.
