I'm also having this problem on 32 bit Kubuntu upgraded from 9.10 running kdm, so it's definitely not a gdm problem. Usually it's one random program that freezes on me for about 30 seconds and everything else is usually usable. This happens probably once every 20 minutes or so and makes it extremely difficult to work.
