I finally got time to debug on the computer in trouble and these are my findings; It seems some application sets the gconf value to false and g-s-d picks this up and disables the touchpad as it should. Doing a switch to a console (ctrl + alt + f1) and back (ctrl + alt + f7) seems to trigger this - but just once after boot.
