Since comment #18 we're talking about a different symptom to the original bug, although it looks like it could well be the same disease (it affects both KDE and GNOME).
I occasionally get it after booting up, but then if I log out and log in again the problem goes away. So it might be something to do with a program running after logging in, or something to do with the CPU/memory load of such programs? The Ubuntu One client goes mad (presumably syncing) when I log in for the first time.
